loss of power spit and sputter violently hitching

i put a new motor in my 93 4runnner a few weeks ago its a 3vz-e out of a 94 truck i got it all in and was driving it but i noticed every once and a while it would have a little sputter to it no certain rpm but when you let of and give it fuel again it would snap right out of it so i replaced my hole distributer right out of the motor the throttle body and plug wires no plugs because the motor supposidly had new plugs put in (got motor from friend). after i did all this it seemed to work a little better but still had the sputter to it here and there more so at low rpm.. I was in the woods the other day and i got stuck in a snow drift so i was razzing on it a little nothing out of the ordinary and the battery and emergency break light started flickering in reverse and than it started idling really low almost wanting to stall than when i went to drive home it was hitching very violently and now the emergeny break light and battery light are stuck on yet my alternator is mint charges 14volts strong.

Any input would be greatly appriciated

My first guess would have been the alternator.. Did you ever get it fixed? another guess would be the idel control.. dropping the rpm's really low will show the battery and brake lights..
