Lost all 'Auto' functions...?

I was in the process of installing a new sub/amp so i had the battery disconnected.
After pulling out the stock sub I realized i needed a couple things so i had to run to the store. On the way I tried to put my window down and the auto function wasn't working. I tried the sunroof and rear window too, and what do ya know, those weren't going automatically either.

What do you think happened? the only wires I disconnected were inputs into the subwoofer...

The manual has instructions for what I think they call normalizing the windows after disconnecting the battery, there is also a sticker about this when you pop the hood.
 
Yep, you just need to hold the "close" button for each of the auto devices for 2-3 seconds after it closes all the way, this tells it where the "closed" position is so it can do it automatically again. It's weird, but it'll become second nature to do that to all 3 after resetting the battery -- only takes a couple seconds, just need to remember to do it!
 
Yep, your windows and sunroof just need to relearn where and how to stop automatically. Once you train them, you'll be fine
