This will probably be a boring thread. I have only done a couple things so far, TBU and Tires.
On the brake upgrade I used Napa Eclipse Calipers (we have had good luck here at the dealership with them) Factory Rotors and I used Factory pads, Now on the Pads I used the 04465-AZ001-TM and not the 04465-35290 pads. I did this to save a little money because the AZ line includes the Shims and Grease, once these wear down I will switch to the 35290's. If you want to know the difference, Toyota chamfers the edges down on the pads so you lose about 10-20% of surface area for a few thousand miles.

On the tires I kept stock size and went with Nitto Terra Grapplers (1st Gen) Ill update with some pics eventually
