NYPD towed V6 4WD 2007, H4 engaged, front-wheels up ONLY... concerning?

Recently purchased 2008 V6 Sport 4WD.

Was transporting it back home, stopping over in Manhattan with wife for holiday. I was stuck in hotel very ill, wife parked it in commercial signed zone 5-min beyond legal hours (don't ask). It was towed by NYPD Traffic via "front wheels up" tow truck within 24hrs of me signing purchase papers. Dolly/flatbed was not used to get all 4 wheels up. Was towed about 1-mile. Was told it was put in neutral during tow as they are apparently allowed to break into car (news to me, but perhaps thankful if the case?). Regardless, no way to prove it was actually put in neutral, so I'm suspicious. Car is V6, but concerned because H4 setting was engaged during tow.

Toyota manual states they towed incorrectly.

Picked it up from tow lot, seemingly zero noises/issues for next 200 miles in both 2wd/4wd, including 1ft of snow off-road. Figured I was out of the woods. Then it developed a clunking noise from what sounds like suspension (strut shot) from driver side rear immediately upon driving through very cold/snowy region (Adirondacks). Clunk occurs more pronounced on smaller cracks @ slower speeds than heavy speed bumps/large undulations. Not noticeable at highway speed. Performance in 4wd/snow is excellent. No driveshaft acceleration/brake clunk (slip-yoke). Noise has not gone away, even in higher temps.

Trying to eliminate potential issues where to look for the clunk. Want to suspect it is xreas suspesion/brake caliper-drum issue, but can't remove tow consequence from back of my head.

Only flat-bed tow for 4WD. As for possible damage - if not in 4LO and Diff not locked you're should be okay.
 
Possibly loose bolt on the sway bar or another part of the front suspension. Check the torque on all the bolts/nuts up front.

As for the towing. That sucks and would hate to guess what it ran ya, pricewise.
