Ok, before you go as far as swapping the ECU -
Swap the injectors/plugs on the problem cylinders with 2 good ones. Meaning swap 1 & 5 with say 2 & 4. See if the misfire follows. If it does, you got bad components. If not, the problem is elsewhere.
