problems after heavy rain

I hopped in my 1987 SR5 4runner this morning and noticed a small pool of water on my passenger side rubber floor mat. I started it up and after sputtering for a moment, it reluctantly fired up and idled terribly.

It was running fine when I got home late last night, and it was just starting to rain. I can't locate where the water came from on the inside and it's still running, accelerating, and idling really poorly. Anybody else have this problem after a heavy overnight rain? Should I just give it time to dry out?

I had an '87 22re and had the same problems. As it turns out the passenger side A pillar was almost complete rusted out from the inside and water was getting in at the windshield and running down the inside. That routes it all directly onto the CPU which is inside the passenger side kick panel. Same idling and running problems with rain. I had the windshield removed and the rust fixed AGAP and also did some silicone water proofing of the CPU. Seemed to work, Not sure for how long, I sold that runner about a year later.

So I checked my weather seal around my windshield and noticed it had seperated. I applied a nice layer of silicon and let it sit through another rainy night, and I had no pool of water in the morning. It's back to running better, but still starts really hard in the mornings.

I've done a complete tune up with a new battery and everything, but it still starts rough. Any ideas would be helpful, I'll post if I find out what the problem is.

I've heard of common issues with the cold start injector on the 22R-E... Don't remember where from, but it's a place to start.
