Random shut off / having to wait to crank back up

have you replaced the battery? Was it load tested when it was tested?

If you confirmed the alternator was bad, I would suspect it also took out the battery. A bad battery isn't always a dead battery, sometimes they read 12+ volts but will have no cranking ability, you need to load test them to determine they are bad.
I have personally seen that with a 1150 CCA die hard platinum. It read 12.43 volts, but would only produce about 100 cranking amps when load tested.

Does it fire right up when cold every time and just won't start up after being driven?

Yep...That is 100% accurate....A co-wprker of mine said he had this happen to him about 4-5 yrs ago and he said he took it to a mechanic and they replaced his fuel pump as it was "Failing"...

Then Tanner I would say it is fuel related but would be hesitant right away to say it is the fuel pump.

Pull the vacuum line off the fuel pressure regulator and see if gas comes out or you smell gas. The regulator is located on the back of the manifold, wedged in between the upper and lower.

You could also carefully remove a spark plug per bank after running it to see if you can smell fuel on the plug.

If you have access to a fuel gauge reader that has the correct adapter for the fuel rail, it would be a good idea to take a reading.

backfiring is caused generally by three things.
off timing
lean fuel condition
cams out of sync
i would easily rule out the cams. Do you have a timing light? see if its firing when its supposed to? it could most likely be a fuel problem. do you have a fuel pressure tester? or go rent one. see what your pressure is at the fuel rail. just a few ideas to throw around.
