I've had that noise since day one, so it has nothing to do with the recall work. I'm pretty sure it's the brake booster coming up to pressure.Id like to add a question to this thread that I call, "Name That Sound"!
Now whenever i start up the truck, put it into drive and touch the accelerator pedal, a couple seconds goes by and i hear a clicking sound, and it seems to be coming from inside the dash or just inside the engine compartment near the firewall...as if somthing is coming on, regulating or just being activated. There's no loss of power or anything.

i did it the other day. all they did was cut the accellerator about .5 to .75 inch and added floor hooks for the factory mat if you didnt already have some. took them 3 hours because the dumb ass tech took lunch!!!!!!!! i was pissed to say the least and let them have it. i notice no difference in driving
got mine done and took about 4 hours. Please note that every dealer will be different as far the time it takes (no of techs available, how busy they are on a certain day etc) Be smart, call and ask them when the best times are to get the quickest turn around.
Also note that, If you drop it off close to lunch time, it is perfectly normal for the tech to take lunch....
did the pedal look ok after the alteration, does it look like a professional job or butcher job?
