Replacing motor need suggestions

I have a 99 4runner with a 3.4L v6 with TRD supercharger 1st gen. I cracked a piston 3 years ago and have been waiting for money to get my love back on the road. Finally I have the money and I'm just wanting to know what advice everyone has in either a longblock or rebuild etc. please help! Vehicle has 160k miles on it.

Is economics a factor
 
Budget $5k and I need new tires on it rotted in sun that needs to be out of my budget money

I would do a brand new short($900 give or take) block depending if there is damage to the heads. Then I would take the head to the machine shop and have them go over them checking for cracks and replacing the valve seals ($150.00 give or take).... Of course you're in Calif and shit much cheaper where I am just going off of prices I've actually seen here.
 
If I end up doing a rebuild are there certain parts I should make sure to go with since I have my supercharger? I want to do this the right way so it lasts me a while.
 
I got a very well maintained motor if you're interested. Also have a smooth shifting auto too. Both still in truck if you'd like to test drive.

No thanks not going used going rebuilt just need to know of suggestions on how to build it right with my supercharger on it
