I want to install a aftermarket alarm into a 1999 LTD which has the factory security system in it. My question is can I disable it, will it interfere with the after market system. Also has anyone replaced the factory red blinking light with a blue aftermarket one.

I think I may just install the after market alarm and see what happens, worse case the factory alarm goes off. Remote start on the other hand is much more of a risk, it could leave you stranded. Do you happen to know if the factory system has a starter disable function. An actuator is for the door locks which you dont need unless you dont have power locks, so I wonder what they would need it for.

The factory alarm is plenty fine. You would be better off keeping the factory alarm and adding a hidden fuel cuttoff switch ($0) and a Truck-Club ($45).
You are absolutely right, they have rock solid electronics, I just recently got this truck and I find that the factory remote has a very short range, meaning you have to be pretty close for it to work. I also happen to have the alarm from my Tacoma (sold) which I will install myself so its not like Im throwing money away, I just prefer the aftermarket.
