I have been wanting to install a new alarm and auto start in mine for awhile and have been researching. I plan to disable the existing one (Removing) and installing a new one. (I am still in the research process as you are so I am just tuning in here.) When going to a shop they want to charge me 100 bucks for an (actuator I believe they called it) (which they said bypasses the stock alarm, I wonder if there is a way to just remove it all together to skip that cost?)
Again just tuning in and putting in some input.
I think I may just install the after market alarm and see what happens, worse case the factory alarm goes off. Remote start on the other hand is much more of a risk, it could leave you stranded. Do you happen to know if the factory system has a starter disable function. An actuator is for the door locks which you dont need unless you dont have power locks, so I wonder what they would need it for.

I have the words mixed up (not an actuator but (forgot the word for it again). Like you said worse that could happen is that it does go off. I must ask, why do you say an remote start can keep you stranded? We've had auto starts on our vehicles for about 10+ years now and not a problem.
(Sorry to stray away from your main questions just adding to the discussion)
Also on your red blinking light to blue, I have never done it but I am sure it can be done.

Yes, you can completely take out your old security system. There really isn't much to it, you just disable it. I have an auto-start, lock, unlock, AUX button(press to automatically roll front windows down). This is by Viper.
I have also converted my red security light, which is by TRAC button, to blue. I have also added another blue light near my head unit. That is wired into my security system as well.

WHY?
The factory alarm is plenty fine. You would be better off keeping the factory alarm and adding a hidden fuel cuttoff switch ($0) and a Truck-Club ($45).
I see SO MANY threads lately along the lines of "how do I unistall my broken non-functional aftermarket alarm" (or remote start).
Usually these threads are started buy new buyers who didn't realize the alarm caused electrical issues until after they bought the used vehicle.
Those things are nothing but a problem in the long run (and by that I mean 5-10 years).
The funny thing is the electrical in these 4Runners is 99% ROCK SOLID. I've had my truck for 12 years now and have had 0 electrical issues.
The primary threads in this forum where a user has an electrical issue is almost always because of an aftermarket alarm or remote start.
BTW, of course the sellers of these products will say they work perfectly, have a 1 year warranty ect. In the end when it starts acting up a few months / years down the road you will still have a broken truck and need to pay the labor to replace the part.

The factory alarm definitely has very short range.
