Before you go and replace the engine continue with your basic tuneup. As mentioned already there are two more things for the tuneup ( clean the maf, replace the front O2 sensor) Then check the compression. If the compression is good and a leak down test is good, there is nothing wrong with the engine and replacing it will still have the same problem following you

Yea, i'll clean the maf and get an o2 this weekend, and go from there. Was talking to a friend at toyota and he said they see this issue and it could be bent valves. I'll update the post this weekend with my findings. Wonder how many o2 sensors this car has lol

It has two O2 sensors but only the front pre cat sensor affects performance. Your Toyota friend may not be to "up" on the 3.4. It's a non-interference engine so unless something went down the intake there's really no way to bend the valves. And, if there was a bent valve it would miss all the time.

i'll order an upstream o2 then and give that a go along with the maf cleaning and some fresh 91. should have guessed the motor is non interference like my jz.
 
Well here's my weekend update. I cleaned the maf. I couldn't even see the wires, cleared the codes and it fired right up without a misfire! After 10 minutes or so of just running in park in my driveway, it started to sputter a little bit and I noticed that gas was barely dripping out of the new fuel filter I put in a few weeks ago. Tomorrow i'll fix that problem and take it out for a test drive to the gas station and around town. hopefully this fixed the problems! Thanks for your guys's help, i'll update tomorrow!
 
I had a similar issue with mine,ended up being that my r & l cams were off by a couple of teeth. I found this when I did my timing belt. I had purchased the 4runner and it had this idle issue, which needed to be addressed. I checked the basics, that were mentioned in the posts above, but they didnt help. Needed to do the timing belt anyhow, so I pulled the cover and when the crank marks were lined up, my TDC was not quite TDC on the cams. I replaced the TB along with the other stuff you should do when doing that job and made sure my cams were at TDC prior to putting the new belt on. Once the job was completed, no more idle issues and she runs like a champ. just a thought.

Marks lined up. After everything I tried (all things that needed to be done) it was the maf. I will be test driving tomorrow after I fix the fuel filter drip and I will update!! With all this money I could potentially be saving it might be time for a lift!
