Limited should be more expensive (all else being equal), as it was the higher of the two trim levels.
If it were me, I'd focus more on getting a '99+ model, as opposed to SR5 vs. Limited. Personally, I chose the Limited because I like bells and whistles, and on a used vehicle this old, the price difference isn't that much. However, if you're looking for a manual transmission, you won't find one on a Limited. Only base model and SR5 models have that.

The 99 SR5 has the higher ride your not planing on lifting it. If your serious about 4 wheeling Id get the SR5 fender flares can get ripped off on rocks and trees.
The thing with Limiteds is that the leather seats are usually cracked/torn or on its way to being so. Also, the '99+ models have auto climate control...more technology = more things that can go wrong (just my opinion). That being said, I like my '96 Limited...but I had to scour the internet for used front seats with good leather. I agree with kanger, I was originally looking for a 99 or 00 limited because I was coming from a Lexus and didn't want to lose out on too many comforts, but my 97 limited kinda worked out perfect for me. More basic in the electronics and even though I would have liked multi-mode transmission, I don't need awd and mechanical stuff for me is easier to fix than a bunch of electronically controlled stuff like HVAC. I also don't like how they moved buttons around on the 99+, I like having my rear window switch right by my armrest. My front seats have no tears except for one small one on the drivers bottom, and I have seat covers anyway cuz I am always getting it dirty while wheeling. I also wanted to have a sunroof too and I'm pretty sure limited's all came with them, but I could be wrong on that

I think my '99 SR5 5-speed was just about ideal--if you're me. I did not want plastic flares, digital climate control, immobilizer keys (I never park in high theft places) or that dumb-looking plastic cladding on the doors. Sorry, my opinion. And I didn't get any of those.
I did want: 5-speed trans, sunroof, wireless door locks, rear heater, manual climate control.
I can live with the leather seats (mine are in decent shape) and I love the tall '99 springs it came with.

Looks just comes down to if you like the limited flairs or the SR5 flairs. Other than that I would look at the 4wd, see if the limited has a locker or not. That would be my deciding factor.

IMHO Most Limited T4R's were purchased as a status symbol. Remember a '99 cost new over $40k. The buyer wanted to feel like an outdoorsman while toiling away in his /her cubical. They rarely saw any abuse.
I called the original owner of my '99. She kept it garaged, never drove it in winter and assumed it was always in 4x4. (never touched the other stick-shift).
If you find a Manual SR5 it probably has a plow frame. At least around here they do.
If you are looking I would look for a hi trim package. They were probably better cared for.
