Tailgate glass rattle

So I finally got the 4Runner back after months. New tailgate, glass, hinges, etc. Pretty much everything is new. Noticed tonight that when I close the tailgate with the glass down/open that the glass rattled pretty good. I don’t know that I remember it being like that before. Also the top edge of the tailgate is a bit lower than the body. Is all this normal or was something not assembled correctly?

My glass also rattles when the rear hatch is closed with the glass down/open. It loses a lot of its support in the down/open position. Seems normal to me.

Has any observed damage to the glass/mechanisms or increased rattling over time due to driving around with the glass cracked open 6 inches? I do this often, and feel like it is popular in general, but it does make me nervous...
