The fender flare is against another.

well since the flare is attached to the bumper I think you should ask yourself, what should you do with that bumper. I saw scrap the whole thing and get a steel bumper from one of our great venders 
Then you wont have to worry about the bumper OR the flare! TaaDaa!!
Ok, seriously now.. I would take it off and see if you can kinda force that side of the bumper down a little bit. Might take some prying and wedging. Realistically there might not be anything you can do without putting some time and effort into it, including taking the bumper off etc, etc... If that is the case then I say just leave it be.

I guess I'll try that. I was looking at it asking myself seeing if the bumper can just me re-aligned so that both sides are even and I don't think I see a way.

Follow this link and look at the first picture under the front bumper removal post. Is there a threaded stud and nut visible through that circled hole? (Picture is of the driver's side) I know the bumpers can be put back on incorrectly, but I have only seen the opposite problem....a huge gap. If everything looks good, I would pull the bumper off and compare the driver's side to passenger on the bumper and on the body.

The bumpers on these trucks are pretty easy to ajust. Use the link below, but most likely the bracket holding the bumper is bent a little. Just get under there and see if you can just ben the bracket till it looks right.
My back bumper was bent down away from the body so I just took the bumper off and bent the bracket back and all was fine.
