All decided to post this since I ran into this issue more than once.
Toyota TSB PD002-05 (Power Window SYSTEM INITIALIZATION)

NOTE:
Anytime the battery terminal has been disconnected, please initialize the driver’s door
power window and front passenger’s door power window after reconnecting the
battery terminal.

With ignition switch in the “ON” position, do the following:

1. Push down and hold the driver’s door power window switch to completely open
the window.
2. Pull and hold up the driver’s door power window switch until the window closes.
Continue holding the switch for approximately one second until the switch changes
from blinking to a constant illumination.
3. Check for proper operation of the “one–touch open and close” function by fully
pushing the switch briefly to the “DOWN” and “UP” positions.

At this time the power window switch for the passenger’s door window should
be blinking.
4. Push down and hold the passenger’s door power window switch to completely open
the window.
5. Pull and hold up the passenger’s door power window switch until the window closes.
Continue holding the switch for approximately one second until the switch changes
from blinking to a constant illumination.
6. Check for proper operation of the “one–touch open and close” function by fully
pushing the switch briefly to the “DOWN” and “UP” positions.

PD003-05 Sunroof SYSTEM INITIALIZATION
Moon Roof Re-Initialization

1. Switch ON the ignition (IG) by pressing the START/STOP button twice or turn the engine key to IG position.
2. Push and hold the TILT UP switch until the moon roof reaches the full tilt up position, then release the switch
3. Push and hold the TILT UP switch again. After approximately 10 seconds, moon roof will begin the initialization procedure. DO NOT release the switch until the procedure is complete. The moon roof will tilt down, slide open, slide close and stop at the fully closed position. At this point the initialization is complete and the tilt up switch may be released.
4. Confirm that the AUTO operation features work for slide open, slide close, tilt up, and tilt down.
1. Switch ON the ignition(IG) by pressing the START/STOP button twice or turn the engine key to IG position. 2. Push and hold the TILT UP switch until the moon roof reaches the full tilt up position, then release the switch.
2. Push and hold the TILT UP switch until the moon roof reaches the full tilt up position, then release the switch.
3. NOTE the tilt up position is the starting point for the moon roof motor to re-learn the positions.
5. NOTE If the TILT UP switch is released during the procedure, the buttons may not operate properly. The moon roof will have to be operated manually to start the procedure over again.
6. Confirm that the AUTO operation features work for slide open, slide close, tilt up, and tilt down.
Compass INITIALIZATION

Calibrate the compass built into the upper-right corner of the rearview mirror by holding the compass button (an “N” with two crossing lines) until your zone number appears. Determine your zone number by looking at the map in the owner’s manual. Press the compass button until a “C” appears. Then drive in a circle three times at 5 mph or less in an uncongested area. The compass will automatically orient as a result of the circling.
Power Seats Reprogram
Reset the seat and side mirror positions after a battery disconnection erases them from memory. Do so by setting the mirror and seat, then pressing the button marked “1” or “2” while holding down the “Set” button.

Calibrating The Compass deviation calibration
Last Updated on Wed, 23 Nov 2016 | Toyota Avalon Repair
The direction display on the compass deviates from the true direction determined by the earth's magnetic field. The angle of deviation varies according to the geographic position of the vehicle.
To adjust this deviation, stop the vehicle,
then push and hold the "-N-" switch until the zone number appears on the display.
Then push the "-N-" switch, referring to the following map to select the number of the zone where the vehicle is.

Zone number
After calibration, leaving the system for several seconds returns it to the compass mode.
/l\ CAUTION
Do not adjust the display while the vehicle is moving. Be sure to adjust the display only when the vehicle is stopped.

CALIBRATING THE COMPASS (circling calibration)
Sometimes the direction display on the compass may not change after a turn. To rectify this, stop the vehicle and push and
hold the "-N-" switch until "C" appears on the display.
If "C" appears on the display because of a drastic change in the magnetic field, perform circling calibration.

Drive the vehicle in a circle at 8 km/h (5 mph) or less. If there is not enough space to drive in a circle, drive around the block.
After driving 1 to 3 circles in the above method, calibration is completed when the direction is shown on the display.
If calibration cannot be performed because of the magnetized vehicle etc., take your vehicle to Toyota dealer.
Perform circling calibration just after you have purchased your Toyota. And then always perform circling calibration after the battery has been removed, replaced or disconnected.
# Do not perform circling calibration of the compass in a place where the earth's magnetic field is subject to interference by artificial magnetic fields (underground parking, under a steel tower, between buildings, roof parking, near a crossing, near a large vehicle, etc.).
# During calibration, do not operate electric systems (moon roof, power windows, etc.) as they may interfere with the calibration.
/l\ CAUTION
#When doing the circling calibration, be sure to secure a wide space, and watch out for people and vehicles in the neighborhood. Do not violate any local traffic rules while performing circling calibration.
#Do not adjust the display while the vehicle is moving. Be sure to adjust the display only when the vehicle is stopped.
