Transmisson problem

We have a 2000 4runner with 70,000. About 1 year ago, maybe once a month, we would notice our transmission would kind of jam into drive when going from reverse to drive. Then back in the summer, it became more often. If it did the jamming into drive thing, then there would also be a problem when coming to a stop. The car felt like it was jamming down in gears as we were stopping (kind of stuttering, but not the engine the transmission). We took it to 3 dealers, who could not get it to recreate the problem. Finally we took it back to the place we bought it from. They had the same response, they could not find, it but did find other things that needed to be done. I told them that not to worry, if they did not find out what it was, then I would be selling it. To my amazement, they took it back out and felt it. The bad news, new transmission, the good news they would get the part relaced under warranty, if I were to pay for the labor ($900) and do the other services they had recommended ($1300 more). So we did it.
I have taken it back to them 3 times since with the same stopping issue (although less often than before). This last time I took it back (within 2 months) the check engine light came on. They replaced the caytalitic converter under warrantty (not sure why, but not arguing). The car has not done the stuttering since. I thinking they may have reset the computer to solve the problem when fixing the catalytic converter.
2 questions:
Does this sound normal for a new transmission to go in and the same problem to happen and/or fixing it by resetting the compurter?
Has anyone heard of a dealer doing warranty work, only if other work is done ?

Transmission probs.

If the catalytic was plugged it creates back pressure in the exaust system. This back pressure may have confused the computer causing shifting problems.
 
Oh great, I paid $900 for a catalytic converter. Oh well it is driving better now. I dont trust the dealership anyway. It will be the last time I go to them.
