Vibration in shifter w/ occasional outside thud

Hey everyone. Slowly bringing my 2000 4runner back to fighting weight that I purchased back in January 2013. One thing I've noticed after bringing it home was that the shifter (automatic) actually vibrates when driving especially if I hit a bump, accelerate hard or come to a short stop. The other day I heard a thud from under the engine as the truck shifter to a higher gear while accelerating. The tranny shifts fine and friend of mine (former mechanic) thinks it could be the engine mounts and/or the transmission mounts.

Is this a normal wear and tear required replacement or is there something else going on? The truck has 188,000 miles on it.

Man I have to really work on my searching skills. I looked everywhere for this! lol Thanks for your help. I'm still curious though about the engine mounts. I have a feeling they might be going. Anyway to check that?

Pop the hood and watch the engine as you have someone else quickly hammer the gas pedal on and then let off. See if there's excessive movement.
