What they don't say is that you ALSO win the opportunity to pay taxes on that brand new built Tacoma!
What would the market value be for a custom prize vehicle? Obviously the base, but then do they add on each of the modifications separately because they're all new? Or is it like when selling a used T4R? You never get all you money back for your mods.

Eh, kinda being sarcastic because that's a big number that'd be fully counted as extra income. A 'free' brand new $40k+ truck (I'd really assume a lot more) would actually cost several grand in taxes. Some quick cursory research shows that taxes could be up to a 3rd of the actual cost of the prize, obviously dependant on some different variables.
So roughly $13k (again with depending variables) due beginning of next year.
Sad, but a lot of people don't know/think about stuff like that with these kind of contests. They think it's a free vehicle, when really it's only just a pretty good deal on a vehicle purchase. If you weren't budgeted to buy a $13,000+ vehicle in cash (no credit cards) by early next year, you are screwed.
You didn't actually win anything; you just agreed to pay less money (albeit still a rather large amount) for something you didn't need.
Now, if you turn around and sell it instantly, that's a whole new story.

Where are you getting that? The 4 cylinder 2wd access cab base model starts at $24k.
Simply making it a 4wd, crew cab, with the V6 ups the price to $30k.

No. That is the total value that they are deeming for the truck with upgrades. Otherwise they would have to say "Prize: 2011 Tacoma with approx value of X along with performance upgrades with approx value of Y."

It is. But to keep the taxes as low as possible, they'll value it on low low-end of the scale.
