Got a little crack in my 03 4Runner windshield. Can they give me the thicker glass for it (which I think became available in 05)?

You're correct, Mike.
The thicker glass windshield was introduced in the 2006 models.
I think I remember reading that the front corner pillars were made thicker in 2006 too. That would probably mean a different size windshield from the 2003 models.

I think the windshield that I received when mine was replaced is a little thicker than the stock one. The reason I say this is because it seems there is less wind and road noise than when I had the toyota one. The brand I received is manufactured by Pilkington. I dont see why a 2006 windshield would not fit the previous years though either unless what jpalaska says is correct. I recommend the Pilkington one though if you go aftermarket.

It had this windshield when I got it used. Seems like good glass, but State Farm will pay for the Toyota, so I'm going that route.

Doesn't the Toyota glass also have the rain treatment?
