That's a loaded question.
Is your Runner a Limited/SR5/? Is the donor from a Limited/SR5/Sport? I ask because on Limited models, the radio AND HVAC plastic bezels are a tad different.

Both are Sports? Wow, should fit right in. What's not fitting? The bottom part of the HU or all around?
All I know is that 4Runner radios come in a "recessed installment" (includes NAV and non-JBL CD players) and a "flush installment" (includes most JBL radios).
From what I recall looking at both of them. 04 JBL(single cd/tape) bottom corners are rounded and the 06 JBL(6disc) bottom corners are square. Drove the FJ40 to work today otherwise I would grab a picture.
there are some JBL that come with a "recessed installment", my 05 SR5 with upgraded JBL option being one of them.
I did the same thing OP, i purchased an 06 JBL stereo to replace mine, only to realize that they are different.
does the top of your HVAC to straight up, or does it chamfer in like the below pic?

Guessing recessed, I didn't drive it today. I was kinda hoping just to file the rounded cornes of the bezel to fit the square corners of the radio. You are saying that the 06 maybe deeper bc of the flush mount?
not possible, the 06 radio is not flat and sticks further out at the bottom and the sides. Also notice the difference of the top of the HVAC as pointed out in the thread cookieroe linked. It basically sets flush with the top of the HVAC.
you basically have two choices now...
I actually have the 4 CD/cassette JBL deck from my 05 that sounds like it would fit your truck for sale. I will email you info if you are interested.

you basically have two choices now...
- Purchase a new radio surround and HVAC (BIG $)
- Purchase a new radio (cheaper, easier option)
