The big question is do you need to replace the timing belt. According to my local dealer, you do not have to change the timing belt. (My 2001 manual says you need to change the timing belt every 90,000 miles.)
This is what my dealer says you need @ 60,000 on a 2000 4Runner:
Recommended Services:
Replace engine oil and oil filter
Rotate tires
Replace engine coolant
Replace engine air filter
Replace non-platinum spark plugs (Tacoma, Tundra, 4Runner)
Re-torque propeller shaft bolt (all models except RAV4)
Lubricate propeller shaft (all 4WD except RAV4)

Additional Inspection Items:
Inspect ball joints and dust covers
Inspect drive shaft boots (all 4WD models and 2WD RAV4)
Inspect front differential oil
Inspect transfer case oil (4WD models)
Inspect steering wheel, linkage and boots

Inspect brake lines and hoses
Inspect exhaust pipes and mountings
Inspect steering gear box
Inspect fuel lines and connections, fuel tank band and fuel tank vapor vent system hoses
Inspect fuel tank cap gasket
Inspect transmission fluid or oil
Inspect engine valve clearance
Charcoal canister
Rear differential oil (all models except 2WD RAV4)
Additional maintenance items
for special operating conditions:
Transmission fluid or oil
Rear differential oil
Inspect nuts and bolts on chassis and body
Replace front differential oil(4WD)

As you can see, Toyota dealers sometimes recommend extra service. I would expect $280 for the bare service and more like $450 if you choose extra items to be done, maybe even more. When you get there they recommend many other things that are not on this list. Such as adjust rear brakes for the parking brakes, fuel injuection cleaning, new windshield wipers, new belts (air, alternater) and the list goes on.
It looks like the 90,000 mile tune up will be the real expensive one.

My 2001 OM says timing belt is replaced at 90k miles.
I'm changing out the oil, tranny fluid, coolant, plugs and (all) filters. I'll also do transfer case and diff oils as I did at 30k miles - I view that as cheap insurance for a car headed out of warranty. And I'll be sure to have them go over belts and hoses, although hoses in my experience typically go to 90k miles here in California.
In all, it's the basic service that was done at 30k miles and it cost me ~$400 at the dealer. 90k should only add the timing belt expense for what, $650 total?
What is strange is that on all of my german cars it is recommended that brake fluid is changed every 30k miles or 2 years to keep seals, antilock systems (etc) fresh and I asked the Toyota tech about this at 30k miles and he said that Toyota recommends NEVER replacing brake fluid - just adding as necessary - as changing out with fresh fluid typically *causes* leaks and problems.
This sounded absurd to me and he pushed back pretty hard on the concept even with my wallet in hand, so I went with his advice. Anyone care to comment?!

I think German cars want you to do all sorts of things, EXCEPT when they decide to take care of your routine maintainance like BMW. Now that they have to pay, it is OK to use the same oil for 10,000, 15,000 miles maybe even more. When the light goes on saying that you need it, then go ahead. I bet if they weren't paying for it, they would recommend a more aggrresive schedule.

It is a very good idea to have your brake fluid replaced by having the system flushed.
Brake fluid absorbs moisture over time which can cause corrosion and other problems especially with the antilock components of the systems.
It is a pretty simple process which would not cause leaks or problems so I am not sure why your mechanic did not want to do it.
