I have a 03 limited that the brake pedal is real low on. Seems like it may just be front brakes grabbing. Is this a master cylinder issue or something else? Its not using fluid but there is definitely something going on.

You are not giving us enough information to help you. When you say that the brake pedal "is real low", are you saying that it is going down to the floor rather than the typical amount of resistance with normal stopping power? Have you or anyone else done any work to your Runner's brakes or suspension recently? Please clarify so that we can help you!
 
No work has been done to it. The brake pedal is almost to the floor but still stops. Seems like it is only the front brakes working.
 
I had similar pedal feel in my 2003 Sport V8 which has appears to have been resolved after I installed new pads and rotors on the rear axle.

As an aside, I have zero familiarity with 4Runners prior to purchasing my current vehicle. I initially thought the soft pedal problem was due to smaller than spec rotors on the front, but the pedal feel didn't improve much after fixing that problem. I was a bit surprised by how deep the pedal will end up going when the rear pads/rotors are worn.

OK, so if no work has been done to the brakes recently, and you are not leaking any fluid, than there must be something going on with the master cylinder. Wish I could tell you what exactly, that it is, but the 4th gen brake mc is quite complex. You're probably going to have to let a certified Toyota tech take a look at it.
