Broken door window - auto up doesn't work

Hey guys, I had my car broken into and had the glass shop at my work replace it. Before it was broken the 'auto' feature worked great, now when I use it the window goes up then once it closes it automatically rolls back down to about half way. If you dont use the auto feature I can get the window to close fine and stay put. I am worried this could be a result of some unseen damage from the person shattering the window .. Or is it more likely the glass was installed incorrectly? Thanks!

I'm guessing the limit switch was not reset or was reset incorrectly.
