Electrical issues!!!!! HELP

I am a proud owner of a 2003 4runner and absolutely love it. Recently it was broken into and to add to a slap in my face the thief left the lights on overnight. After jumping my truck the next afternoon a few electrical issues arose. 1 the remote car starter will not work. It does nothing at all when trying to activate it. 2. The remote door lock does not work as well. 3. The stereo turns on and display shows it working properly except no sound is coming from speakers in any input. I consider my self very handy and do all the work on my vehicles. I have replaced batteries on remotes and it did nothing. I have checked every fuse that I feel may apply to my problems. I am asking for any help please. I realize the sound issue has something to do with amp. But how do I go about fixing this???? Any suggestions?? I am new register to this site. But have been using it for years with issues in past and you guys always seem so helpful. I appreciate any help. Thanks

Try doing a factory reset on the remote start/ alarm system that you have. Have you tried disconnecting and reconnecting the battery?
 
if the battery dead or drained, you will need to "normalize" a few of the electrical items. For example, you will probably notice the rear window wont go all the way down or up, cant remember exactly, but in any case, you there is sequence you need to perform. I think it's holding down the button in the up position to normalize it.

I would call the dealers about your radio, it might be a simple fix like resetting something.
 
If it is an aftermarket alarm system, you can read the manual and it should say it or take it to the installer if you did not install yourself. If it is an alarm system installed by the Toyota dealership before they sold the truck, take it in to have them check it out.
 
Maybe the thief hit the valet switch for you remte start system. Pretty sure they all have it's just a guess as to where the installer put it.
