Not with my T4R. But, I had this issue with my Titan.
Have the dealer double check the exhaust, tranny, engine and skid plate mounts (if yours is equipped with them).
My Titan had two issues. The tranny mounts were loose, and the the skid plate had two loose bolts, causing metal to metal buzzing.
Did you figure out what the issue was? I have brought my car 3 times to the service center the first 2 was at the regular service center I was supposed to go to and all they can say to me was this is natural for this trucks. Now I told myself this cannot be natural. So finally decided to bring it to a different service center to get a different opinion and they actually said yes, they do feel a vibration and it was not all in my head. Even the service tech said he was nauseous when he was sitting on the truck at idle. After a few hours of being in the dealer they could not figure it out either. They actually wanted me to bring the truck back and leave it with them for the whole day.

The 4Runner will adjust it's idle depending on many variables such as: Air, Temp, Fuel, etc. It will also "vibrate" or change it's natural frequency when it detects a load, such as air conditioning compressor activating. It will run at reduced rpms for a limited time and then the ecu will bring the rpms back up to normal idle speed. Don't know if that is what you are feeling but is one condition that is common.
I do not think its normal as me and wife went to other dealers to check if other 4runners does it and to our finding it does not. The service tech even said that he went to check the 4 runners they have on the lot and he felt vibration but not as much like mine. As I stated before, service tech even said he felt nauseous after sitting in my truck for a while on idle. The service tech also printed out data from my 4runner and is now awaiting answer from toyota themselves. At first he said that it might be the HID's I have installed and the after market radio. I have told him even before I put all this stuff it was doing it already.

So a little update on my issue. I brought the 4runner back today to the service center to get check again. I had to leave it with them as they want to spend more time with the truck and try to figure out what is causing the engine vibration. They did loan me a rental which I was very pleased about. It's a 2012 Highlander with only 180 miles on it. Service adviser said hopefully they would have my truck ready by the end of the week and have the issue resolve. I am hoping they figure out what is causing the engine vibration.

Sorry for the late update everyone. So basically I got my 4runner back as stated in the receipt below this is suppose to be normal which I know is not as its too much vibration felt inside. The reason as stated below about why i feel the engine vibration is its running lean. I also tried to get the seatbell warning chime to be turned off and Windows to go down from the remote and they said no.

Ducmonsta programmed my windows to go down with the remote when I visited his shop by using the dealer's techstream software. It is a feature for your vehicle.
Go to another dealer that knows what they are talking about. I swear, this world is full of idiots- the older I get, the less tolerance I have for them...

@ Antman, when I left that dealer I was so upset as nothing was done to my truck as even to resolve the issue I had in the beginning. They made me feel like I did not know WTH im talking about. This is the second dealer I have brought my truck to with the same BS.
@phillyd2, I have already filed another complaint to Toyota themselves and awaiting for their response back.
@ ron in sc, Do you know what the TSB is? I also notice, if you look at the receipt, they use an EFI cleaner which did not help at all.

I don't have the TBS# right now. However, your pointing out that they did use some EFI cleaner would seem to indicate they are aware of TSB. I think TSB requires throttle body to be cleaned from the inside maybe even disasemblied, not sure. In any case consider the following:
1-Go to service depart and request to speak to shop foreman, and only shop foreman.
2-Request to see TSB and review with foreman to see if the person who worked on your car followed instructions.
3-The TSB# are available to people who subscribe to various programs like TIS. I suspect Alldaty DIY may even have it listed.
4-If that doesn't work consider enlisting the aid of the Dealerships General manager, assumning you purchased from that dealer.
Just a stab in the dark which seems what happen now, but could it be a MAS gone bad? Do you use a stock air filter and not one of those oiled ones? \
Yes, I have a stock air filter. I am just so tired of going to the dealer. I even told them for a brand new truck this should not be doing this but they gave me that lame excuse of the truck is running lean BS. As of now I will just keep driving it and see as I put miles on it if it will go away. If not, when I go for my 10,000 service I will tell them again to check.
