This is a known issue. Toyota has a TSB for it or you could get an inexpenisve ground loop noise isolator. I used one of those with excellent results until just a few weeks ago when I had the TSB performed.

OMG I love this site. With a little search, every question I have had since I got my 06 ltd. has been answered. Plugged in my roadtrip/ipod for the first time today and put the plug into the aux, heard noise, got pissed off, searched T4r, found solution. Hopefully I'll get the dealership to do the TSB, even though its not under warranty.

I have the same problem connect my phone to the aux input to listen to music. It works fine unless I need to charge my phone using the lighter outlet. I did order the Ground Loop Noise Isolator from Crutchfield. That did eliminated the whining sound completely. And it also take out the base and trouble from the music. It makes my OEM stereo sounds like a cheap stereo from flea market. I'm surprised that this unit got so high feedback from Crutchfield website. I ended up take out the cigarette lighter. Using an ohm meter and measure from its ground wire to the 4Runner chassis. They're completely isolated. So, using a large wire, I connect the negative wire to the cigarette lighter with the chassis. That almost eliminate the whining engine noise. I said it almost because if I crank up the volume to above 40 then I can hear the whining start up. However, I don't see myself ever go pass 35 on the volume. If you need to go over 40 on your volume then there is another area can be improved. I noticed the wire connect the 3mm aux input to the stereo unit is not a shielded wire. They just use 4 regular wires. If you would replace that wire with a shielded one, I believe the whining noise would go away completely.

I get very little whine if I separate the headphone jack Aux input wire from the cigarette lighter charging wire...just like you run your power wire on the opposite side of your car from the RCA's.
This is not perfect and at low volumes I do get a little bit of interference but not enough to bother me. If you are listening to your Ipod or Iphone hoping to get great quality audio you will be sorely disappointed anyway.
