Yes, they work with the TPMs. I just got a set of FJ wheels they had no problems using the OEM TPMs when mounting my tires.
 
FJ wheels finally on my 4Runner!

I finally got a set of FJ wheels and mounted my Discoverer ATRs!

Waiting for matching spare tire

Here's my 5th FJ wheel in my basement waiting for a new Discoverer ATR. Had to get a matching spare wheel and tire!

I think you need some sort of flares to make them work on a 3rd Gen but I am not positive. There is a thread in the 3rd Gen forum with a guy that has a black 4Runner with the TRD FJ wheels.

They only "stick out" 15mm further than the OEM wheels.

I think it may depend if you have the OEM fender flares on your 3rd gen. I've noticed that 3rd gens without fender flares have the wheels/tires very much flush with the fenders already.
