Do the fender flares need to come off in order to replace the trim strip? Parts fiche calls them "flare pads."

Yes they do, pads are held to flare with double sided tape, already installed on pad if purchased new.

Thanks. So...I'll also need to order a bunch of clips if I pull the flares...? The clips are prone to breaking I suppose.

For sure you'll break some, much easier not worrying about it.
I bought mine from .clipsandfasteners.com much cheaper than dealer.

Red 90904-67037
Blue 90904-67036 label said for 2001 and later check if correct for your MY.
Both numbers are Toyota numbers in Clips and Fasteners description of part.
What I do is look at Toyota web site for number then go to C&F site.

Colin, there are a number of different pads (in different colors), like these two examples -
