When swapping over the ECUs there is one piece wiring harness that doesn't fit. It's not part of the swappable harness, it's already in the 4runner. not sure what it does, but it only fits in the auto ECU. Does anyone have any experience with this? will i have to repin? Kind of lost here

I'll see what I can do, but I need a lot more information on both your vehicle and donor: year, engine,4wd, auto/5speed. Yes this is common. The truckside plugs do things like AC control . However, if they are strictly auto trans stuff in that one plug, maybe you can leave it hanging. I can figure it out if I have the info.
Give detail on plug that doesn't fit, color, rows, number of pins. Pics are helpful.

Swapping ‘97 5speed 4wd into the body of a ‘96 2wd auto. Both 3.4l’s. It’s the far right plug on the ECU. I tried to include a picture I had taken. I will try to get another soon. Thank you for the help

You will need the plug from a 97 5 speed body wiring harness. If you still have access to the 4runner you took the transmission out of, get the one off that. You can also order that plug from a toyota dealer. Once you get that plug then you can repin (or splice) the wires to it. On the 97 auto to 5 speed the plug that goes into the ecu from the body harness is different for each but the wiring is the same color and in the same position on the plugs There are a lot more wires used in the auto plug but most of those are not necessary for the 5 speed. Your biggest problem is that you are swapping different years so you are going to need the full wiring diagram for both years to make this work.

So I can just splice all the same color wires to each other?
You can order the plug it self from dealer. And repin that plug.
Your telling me that a 97 m/t ecu is plug and play into 96 auto harness. I have a hard time believing this. Or did you swap the whole harness ?

You cannot just match the colors up because you are using different years for the swap. Toyota changed a good bit from year to year as far as wiring goes. You have the plug you need for the ecu which is good, I am assuming you used the engine wiring harness off of the 97 manual which will make things a lot easier. Now you need to get the wiring diagram for both years 96/97 and match up the functions for the new plug. It might be the same or it might not you cannot really take the risk or it might never start. The park/neutral switch is also on that plug which will need to be grounded or run to the clutch switch for it to start
I took the whole harness out and replaced it with the one from the ‘97. The picture of the ECU is with it plugged in. There is the last plug that is already in the 4runner and not part of the main harness that is shown. It is right next to the last slot
Alright I’ll get started on gathering all things needed for that and doing homework. Never done this before
Right, so the plug that does not fit the ecu is the body harness of 96. That’s why it’s different you can either cut and re splice with but connectors. Or re pin a new connector and that’s it. Like I said DEALER sells them as just connectors. Then you need to pull up EWD of 96 for that connector. And do the same for 97. Swap one by one wire. Or cut and but connect.

Is the wiring harness one peace all the way to back of the transmission or dose it have a connection some were make it two peaces
