Hex bolt size???

The flares might be after-market and they would have used inch screws to fasten them on.
I have a limited and the flares are oem. They are held on with pop rivets and snaps.

The quarter panel. Perhaps flare isn't correct? I'm referring to the plastic on the quarter panel above the wheel.

If you're talking about the screw that attatches it from underneath the wheel well (i'm assuming the back is the same as the front), mine are 10mm. Are your fronts 10mm?
Has there been any body work done to the truck in that area? It's possible someone could have switched them out.
maybe the head of the bolt is stripped making it seem like the 10mm is too big. Someone might have also used a SAE bolt of similar size the last time the flare needed to be removed. If you got a SAE set around, maybe try a 3/8" to see how that fits. Those bolts shouldn't be torqued too much so you should be able to get away with just using an adjustable wrench if needed.
Like K.C said, Toyota uses 8mm, 10mm, 12mm, 14mm, 17mm, 19mm the most. If you have a small toolbox in the truck, those are the only sizes you really need to have.

9mm and 10mm are metric measurements as well, lol. All the fasteners on these trucks use metric.

3/8" (inch) is right in between 10mm and 9mm. Good luck @ home depot.

Something isn't right here. One of those 3 should grip it.
I am also trying to find an equivalent bolt size for my 2000 4Runner. Somehow one of the bolts on the hinge under the hood has fallen off and now it is really hard to close the hood without two people, because the back of the hood raises into the air as I try to close it. I believe the bolt number is 91551-80820(2). I am trying to figure out what equivalent bolt I can buy at home depot to fix this. Does anyone have an idea?

if its close to a socket size you suspect what it is, always inspect:
condition of bolt head (like the problem you had)
condition of the socket (to ensure that something isnt stuck inside the socket)
sometimes you can have out of spec fasners as well. i dont usually see this on OEM hardware, but if the bolt head is juuuuuuuust a hair larger than 10mm, you may have to switch to fractional to get it off, in the past, ive lightly hammered the socket on and then removed via ratchet. the socket can 'shave' some of the excess material off and get it closer to true 10mm wrench flats.
take the other bolt off and go to an ace in your area that has an abundant selection of metric stuff; measure the thread pitch, shank dia, and length with the tools they have there. ive never had any luck with metric stuff at home depot. id even try tractor before i went to home depot.

If you mean one of the ones circled below, they are M8x1.25. Don't get anything too long (maybe 20mm max), or you'll make a nice bump at the top of the hood when you tighten the bolt.

now that you have the thread pitch and shank dia, all you need to know is shank length. take one off and measure it. although, since you already have it off it wouldnt be a bad idea to take with you to the store, just to be 100%.

They're less than a dollar, I think you'd be much better off getting the right bolt from a dealer than going to HD. You're unlikely to find a high strength bolt at HD, it won't have the integrated washer, and it won't have the JIS head, so you'll need a 13mm socket instead of 12mm like for the other bolts. Not that you commonly remove a hood hinge bolt, but still it'd be nice to have them match.
