Yesterday, my truck started running really rough and the cel blinks intermitently. Where should I start? Is there a common issue?
Injector or Coil?

Get the CEL code and go from there. Otherwise, it is just a crap shoot.

If you get a misfire on a cylinder swap the coil packs around to see if the miss moves with it. IF it does then you have a coil issue. If not the move on to the the next thing.

Or, if you're the mechanic that diagnosed my '00 (for the previous owner) you pull the heads off and tell him it needs rings...

Will I be able to pull the code since it's an intermittent flashing?
It has had a slight idle vibration for a few months now, I was thinking that an injector was on the way out. Guess I'll have to start swapping coil packs around and unplugging injectors.

Dude. I don't mean to be an a-hole. But the scanning the CEL will tell you whats up. This thread is kinda like saying that your car won't start and you haven't checked to see if it has any gas.
Scan it and see what it says. Yes you can scan it with it flashing. A flashing CEL just means that the engine is misfiring.

The questions were if I could read it since it only flashed intermittently (for example, it'll go off when the ign is cycled). I'm not completely familiar with toyotas obdii workings yet. And secondly if there was a known issue with either injectors or coil packs on these trucks. I know you weren't trying to be a **** but I feel like my questions were valid inquisitions before I start slinging wrenches. just trying to familiarize myself.

yep. in theory if the CEL flashed you should have a "pending code". This should show up on a scanner.
However, my cheap ass scanner doesn't seem to show pending codes even though it claims it does, I've had a similar situation to yours. CEL flashed, went to scan it--and nothing...
Probably not a great method, but I actually try to make mine run rough or replicate the problem to see if I can get it to throw a real CEL. (I have a misfire that only seems to happen at a certain RPM so I actually hold it there until it knocks enough to throw the light)
