Intermittent fuel injector? HELP

So I have a 1999 4runner 3.4L limited with 150,000 miles. Recently I started having problems with cylinder misfires. The first day it happened I immediately read the codes and pulled up the codes p0300, p0303, p0305, p0306, so that is multiple engine misfire, specifically cylinders 3, 5 and 6. After this I did the obvious thing and replaced the spark plugs. This fixed the p0305 problem but the 303 and 306 remained. This basically results in the car shaking while idle and at higher speeds (45+).

With the 303 and 306 firing on the same coil pack, I did the obvious thing and replaced the coil pack. No change. But I know that often times there can be problems with the coil packs not making good contact to the plugs or the 12 volt connection not making good contact so I fiddled around with the connections for about an hour or two to make sure everything was connected properly. Still no change.

After reading multiple posts exactly like this one I concluded that it must be the fuel injector. It didn't seem right to me but all the symptoms seem to have been there and after looking at this post http://www.toyota-4runner.org/3rd-gen-t4rs/149634-p0300-p0302-p0305-my-experience-finally-fixed.html#post1469073 it seemed like this would be the solution. So I replaced the #3 fuel injector with a re-manufactured part. This solved the p0303 (at least for a day or two) but I still was showing p0306.

With the 306 I checked the spark plug cables and found out that the boot had been ripped and the spark was arcing out. So I replaced all three cables.

The car ran well for about 2 days and then It started shaking and throwing up p0303 and p0306 again. However this time it was a new pattern. Now the car would run fine if it had not been driven for a couple hours but if the car is started warm, it misfires. After searching this symptom I found out that it is pretty characteristic of a bad injector. However, since I just paid $45 bucks for a new one, I figured I would at least try and test it out.

I did the "screwdriver test" first and heard that the #3 injector was clicking much quicker than the #1 injector. This peaked my curiosity so I decided to do a resistance test and these where my results.
#1 injector = approx 15 ohms​
old #3 injector = approx 14 ohms​
new #3 injector = approx 15.​

So that is the extend to which I have fiddled with this car. My suspicions are that I might have just gotten a bad fuel injector or that the wiring at some point along the way is bad. (I did see some mouse droppings on my engine so I was wondering if they might have done some damage. who knows.)

Any ideas or information would be great! I am pretty committed to not taking it to the shop because honestly, I don't know what they would do that I haven't already done.

Your next step would be to swap the injectors. Swap #3 with #1 and swap #6 with #4. I have to do this every once and a while at my work (toyota dealership) and this would help me narrow it down. Injectors can ohm out ok but this sound like a flow issue.
 
My plan is to swap the #3 and #1 injector tomorrow as well as check the wiring. I will let you know what I end up discovering.
 
So I swamped the 3 injector with the 1 injector and sure enough the problem jumped cylinders. I know that remanufactured parts can sometimes be unreliable but it seems crazy to me that the tested part can be delivered, installed and then not work. But in any case I have returning the faulty injector and getting another remanufactured one. Hopefully this solves all the problems.
Before I swapped the injectors I was pulling up 303, 306 and then had new codes, p0302 and p0171. I figured the new misfire and 171 was just due to running the misfiring engine on the highway. I am hoping that it was all just caused by the one injector throwing everything out of wack. We shall see.
 
I know this post is old as hell, but how did things turn out? I'm having a similar issue except that I just have a single cylinder #1 misfire.

Not sure why the site does it, but in general those links dont have much to do with the post. From what I gathered it's something that the site runs that injects those links for advertising purposes. Just guessing though.
 
I know this post is old as hell, but how did things turn out? I'm having a similar issue except that I just have a single cylinder #1 misfire.

I had a single injector go bad on my 99. It started misfiring when 'fully' warm (like after some freeway driving), but would otherwise seem to run 100% fine.

I diagnosed by swapping coils and spark plug wires and plugs around to rule out ignition problems, and the issue stayed with #6.

I had a brief detour using 6 'new OEM' injectors from eBay that were almost certainly cheap Chinese knockoffs that did NOT work correctly. I took those back off ASAP and managed to get my money back. Then I found a 4Runner of the appropriate year (99+) in a pick and pull junkyard and snagged those injectors.

On mine, even when the injector was cold (where it would run perfectly fine) it ohmed out considerably lower.

Now I have 5 spares in case anything happens again.
 
Had a similar problem that occurred with a 2007 Avalon. It would actually run fine when cold under light load and as soon as you tried to fo some hard driving or go up a hill it would misfire. Replaced plugs, and the COP (coil on plug) for the misfiring cylinders to no avail. Allow the car to cool down and everything would run normal......

Turned out to be a poor ECU connection. The coils were fed a signal directly from the ECU. There was a large connector at the ECU with gold plated spring loaded contacts. Cleaned this connector with contact cleaner and problem cleared up.
 
If you look at my build thread I spent some time chasing down a bad injector and mine ohmed out fine the whole time.
