Is it bad to off-road stock?

If it was with Toyotas then they wouldn't have made 4Runners so capable and equipped with such goodies as lockers and a respectable ground clearance.
I off road mine about 10-12 times a summer and all I've got is bigger tires and I've got the rear diff lock which is a nice plus from the factory.

No problems at all , BUT it does depend on your of road driving , if your running the baja I would not recommend it ...lol,
I unfortunately do not have place like Colorado, Utah , ect.... at my disposal , but mt 4R id my DD and act's as my expedition vehicle here , I take it through pretty much every thing ( with in reason ) hiils , forest trails , mud , rocks , water and with proper slow driving , paying attention , a nice set of AT tires I've been amazed at what the 4R is capable of in stock form. My only mods are an AT upsized tire. Give me a hole half inch extra ground clearance , but I'll take what I can get.
50K miles of driving someplace I shouldn't be with no issues. Take it slow , be logical ....... good to go.
Oh , tires are very important.

I like your summation as well, i am a complete novice but i have already taken mine out on a couple light trails and im running a stock 05. I just take my time and make sure i dont screw up, it helps that i go with friends to help me.

I was super impressed with all the stock options in my 97 limited for offroading...Locker, 4x4 (hi, low)m ECT...lots of options to get you through, mud, snow, gravel (all stuff I encountered in one day with a stock truck).
I would say putting on the right tires depending on the conditions would help a lot, and then eventually getting a lift or a skidplate would be great precaution.

I have done some moderate off roading in CO and I am always impressed with the 4r. I have drove over rocks, through water, mud, and sand and I always get right back on the highway and the truck drives like I just drove to the mall. I do have some natural pinstriping but that is expected on a true 4wd vehicle like the 4r.
