Is this bad?

Bought this runner about a month ago and noticed that these hoses/ tubes appear to be cut. They are not hollow on the inside but look definitely cut.

Those are plugs. Yes, it is supposed to be that way. Don't worry about it

Nipples on throttle body intended to go to the EGR valve, which is not found on OBDII 3.4L V6 engines, i.e. all 3G 4Runners, including your '99. They were used on OBDI T100's, for example. So just leave them capped off, although you can spray cleaner and compressed air in there when you clean the TB. ('99 4Runner FSM says to do that.)
