The tires don't look stock to me. I love the look of your 4Runner though. Would be curious to know the lift height and tire size. Mine is still completely stock, I am planning to get it some new tires and a lift eventually.

It shouldn't. I think the point just is that suspension wear and tear can occur depending on use definitely by 50K to 100K miles whether you are factory or have after market parts. A lot of people still have their original suspenion at 100K miles but it doesn't mean it drives like it did when new.
Most likely this lift was put on somewhere after the vehicle had some mileage on it, so you probably already have a head start versus its in service date.
Should one have certain suspension components switched out/replaced every certain number of miles?

Every certain number of miles? How many miles? It all depends on how/where you drive. Run washboards all day at 40 mph it will be sooner than later, OEM or aftermarket suspension = no different.
Suspension parts are a wear and tear item. Not much more to say. How much wear is all in how and where you drive.
IMHO no mod will affect the longevity of the vehicle - only what driver to do with the vehicle. Frame rust proofing not done, as pictured, and that will affect the longevity of the vehicle for sure.
Is there a way to to prevent further rusting of the frame? Or should I just let it be at this point? I live Ohio so rust is definitely an issue.
Products such as Fluid Film and Woolwax are sprayed and/or brushed onto the frame to help prevent rust. Since you're in an area prone to rust, I imagine there are places you can bring your 4Runner in for that specific treatment.
