During the purchase of the runner, I only got one key and they said that when they received the title for my trade, they would send me the other two keys. So, it's been a week since they received all my paperwork and I called them. They say that they have lost the other keys, but will cut me new ones. Nevertheless, I'm not too happy about this. I was thinking of asking them to cut the new keys, but reprogram them so if the extra is found, or someone has it, it won't be able to be used in my truck. Thoughts?

This was for a brand new truck? Trust a dealer to lose track of extra keys. Not sure if the coding being "out there" is a serious issue, unless there were any shady employees at the dealership with your address info!
If you don't want to use this dealer anymore, take it to a different dealership to clear the remembered keys, program new ones and send the bill to the offending dealer (or to Toyota head office so they know what happened). Toyota Corporate should be concerned about dealers like this affecting the consumer experience during a new vehicle purchase.
Sorry about your crappy experience. However, the 4Runner ownership experience will far outweigh your purchase issues.

If it were me this is what I would do ^. Voice your concerns to the GM of the dealership about that shadiness of the experience. Advise them that you are having another dealer re-program you new keys and bring them in the bill to reimburse you. If there is any hesitation at all on their end, be sure to let them know you are alerting Toyota Corporate of this. Customer service is priority one with Toyota... at least from what I have experienced.
Privacy protection is HUGE today and keep in mind, it's not so much the protection of your vehicle, but your personal belongings and information that is inside it all of the time.

Ok. Got the keys from the dealer. According to them they had fallen behind the lock drawer. They tore the place up looking for them. They certainly did not want me calling corporate but it seems that it was an honest mistake. Nevertheless, I have the full set of keys! Loving the 4R. Some mods in the works such as bilsteins and possibly katzkin.

Related slightly: dealers are known to lose the keys to your proposed trade-in vehicle while negotiating the deal. The most common 911 call to the Sugarland (Houston), TX police for years was this trick used by the Bill Heard dealer. Good riddance to those guys.
Oh, and the used one owner Acura I bought a few years ago came with one key. Dealer has them for $500. Lots available on e-bay for $400. Wonder who is selling those ?

It is a new SR5. Had 1 mile prior to my test drive. I was set on a TE but really didn't need the off road stuff like crawl and multi terrain. I spoke with a sales manager and he didn't seem too thrilled the way this was heading if they didn't find the keys. Fortunately they did and all is done.
Now onto the fun stuff.... Mods. I'm installing a leather steering wheel and looking to install the rock warrior shifter knob if I can figure a way for it not to hit the base. Bilstein 5100's all around. I already have the TE front headlamps ready to go as well. Should be exciting!!

I wouldn't recommend this route. The dealership we purchased from gave us run around about our paperwork, we told them that we needed it to register the vehicle, and that after waiting a few weeks we would be going to California for our anniversary and would be gone for a week. They sent it signature service, which of course caused it to be returned to them even though we made them aware of when we would be gone. Ended up having to drive to the dealership about an hour a way on expired 30 day tag, and then drive illegal for the next week before we could get to the dmv. While at the dealership waiting to pick up the paperwork, we asked for a dealer tag for temporary use or another 30 day tag so we wouldn't get pulled over or issued a citation. The GM was a huge *******, and Toyota NA didn't give two shits about the whole deal.
You would hate to pay for the keys, have the dealership tell you to kick rocks and have Toyota not care either...
aghh yall had bill heard out there too. I tried to buy a truck from them in huntsville alabama once. negotiated everything, got the interest rate where I wanted it. Went in to sign the papers and the interest rate had doubled all the sudden. Needless to say I walked out after some choice words.

I always took a cheap spare key in when trying to trade.
If i couldnt make a deal I say MAIL IT to me.
They alway ask for the factory key, I'd say NO DICE.
This was on my GM trucks without a chip.
Funny how when you say mail it they want to deal even more.
