Living in New England I found the clunk to generally happen in below freezing temps. Now that the temps are getting in the 40's and above it has ceased. I have been following the "clunk" issue and plan on contacting the dealer to add myself to the list of people so when a fix becomes available it will be taken care of.
I have no complaints other than that. Been driving it since December. things are finally starting to thaw around here so I'll be taking up my kayak fishing, hiking, and biking soon so I have yet to test the trails just yet. It handled the winter like a champ as would be expected with any of the 4runner models. I played with the mud/snow setting in some deep snow to test it out and had no problem, although I doubt it was necessary (just another fun button to push).
I have no regrets. I liked the TE just as well. I had 2 factors that helped me decide on the TRD.
1. it was on the lot and they were willing to work with me.
2. I have limited knowledge on mechanics other than changing my oil/fluids and tires. So I knew I wouldn't be modding it once purchased so figured I'd go with the lightly mod'd TRD than no mod's at all. I ride a lot of backwoods off road trails and the TRD has more than enough to get me where I'm going.

Reference the TRD PRO thread linked above an the clunk thread and you'll find the answers to your questions. My personal input would be that the clunk only seems to exist below 40 degrees and is more of an annoyance than anything. As far as what's different about a pro besides the appearance... I think that the steering and handling feel is tighter all around than an SR5, which is the only other 5th Gen I have driven. The SR5 felt a bit mushy, I was pleasantly surprised by the on road feel of the pro. This is coming from driving an STi with beefed up sway bars and stiff springs that handled like a slot car.
For me, the pro came out of the box modified to the extent that I would ever want performance wise, and yes im guilty of just thinking it looks awesome too. I recommend the pro if you want a slightly modified suspension covered by a warranty and don't mind paying a little more for the peace of mind. If you want to do crazy mods then you might as well get a different model and invest your time and money into your specific needs.

I love mine. It's bigger and better in person too. I upgraded the tires and it looks/feels much mo' bettah. I will, however, be adding my name to the clunk list. Outside of that, these things are pretty tough right out of the box. I seriously contemplated a TEP because I wanted a sunroof, but I'm almost four weeks in and I don't even think about it anymore....until now. Crap.

I never drove one with KDSS so I can't compare the two. I can say however that the ride is great, and body roll is no worse than any other full frame SUV I have driven. No regrets, I love mine.

No complaints, other than the clear coat could've been a little tougher, but I don't have anyone to blame but myself for off-roading it. No clunk here, but the coldest weather it's seen so far were a couple snowy weekends in Mammoth.

I love my KDSS. It makes it feels soooo tight around faster corners, and it definitely provides some added flex in the slow stuff. I wouldn't trade it for $1700. As long as you don't have visions of long travel suspension the only downside is a little added complexity and a few more bucks on the monthly payment.
