Part below glovebox is making a noise (mechanical, small motorish sound). What is it?

They get debris In the fan and vibrate. Quick easy fix to drop it and clean it.

What climate control system you have? Knobs or auto control.
Looks to me like a servo motor for climate control system.

It helps to specify which year 4Runner you have.
The illustrated part, for example, does not exist on my '97.
It's clearly not a blower motor...I like the HVAC servo motor idea.

Not sure if that is something attached to the bottom of the blower.

My blower was making a high pitched squeaking so I took it off, cleaned the fins, and sprayed some bike chain lube to get inside the inner workings, that fixed it.

Okay, well the part pictured is a blend door servo, yeah. But his real quest is to find out what is making the sound, and the answer is the blower motor.
Like stated- drop the blower, clean, lube with a good lubricant(not WD-40 [emoji23]), enjoy.

Before you do that, help us understand better what's going on. Does changing the fan speed on your HVAC panel affect the sound?
When does the sound happen?
Have you played with the defrost/face/floor dial on your HVAC panel while watching and listening to the part pictured above?

I have the same problem on my sons 01. I removed the squirrel cage fan and cleaned it but the sound is still there. Makes the noise with a/c on recirc or off, doesn’t matter.. kinda sounds like the power antenna going up and down but it’s not that. I’m guessing it’s a servo or something that opens and closes the recirc but not sure why it’s opening and closing all the time.

For those having problems with the auto AC controls, FSM section DI-600 area is good info. Each servo motor has a built in position sensor that comms with the system brain. If this position sensor is bad the system will allow servo motor to hunt searching for position info. At this point FSM says spend money for new servo. The FSM does'nt say it exactly like I have, what I get from it.
FSM section DI-578 is a onboard diagnostic procedure that will check servo operation and sensor operation.

Remove it, take it apart, flip the servo gear, put it back together and you should be fine.

Yep mine sounds exactly like that, the power antenna motor, so I'm with you it definitely sounds like a servo.

Ok so I got a video of the sound.. I was able to make it stop by rotating the temp knob to hot and back again.. I’m in South Florida so we very rarely use the heat. Anyway, once I rotated the knob back and forth a few times today, the noise went away..

it's a servo motor. the contact inside wears/burns out and then it starts cycling on it's own. my 02 had that issue and my current 01 has it intermittent.

What exact servo motor?? The one previously pictured? The one pictured before was under the dash on the passenger side, I swear this sounds more like the middle of the dashboard

this is more than one. there is one for temp and one for the position where you want the air to exit.
