Passenger side rattling noise...ideas?

My 4runner has been plagued with rattles. In to the dealer twice for the moonroof, better but still not fixed. I hear something from the passenger side door and possibly from the rear seats too. The water bottle holders in the door panels also drive me crazy, the bottels rattle around every time you brake or accelerate. Very dissapointing from a $40K vehicle.
I had a rattle in the passenger door that occurred only when it was in the sun for an hour or two, then only at highway speed. I first heard it while driving from Chicago to St. Louis in the afternoon, so that door was in the sun the entire way.
The noise sounded like someone knocking on a door -- rhythmic and loud enough to hear over the stereo at 70 mph.
We think it was the cladding -- the dealer replaced that piece of cladding because it was loose, and it hasn't happened since.

There are some TSBs for the sunroof -- check out this thread: http://www.toyota-4runner.org/showthread.php?s=&threadid=631 It has links where you can get the TSBs to see if they match your symptoms. Then, when you take the truck in,. take a copy of the TSB with you -- it has helped me.
For the rear seat, I've been fighting that one, too. Yesterday, the dealership replaced the right rear seat latch. I only have ~50 miles on it since the fix, so I can't tell if it's really fixed.
So have anyone found a solution to this? Mine just started after 3.5 years. Must be the severe cold and then the warming of the temp. Something inside the door must have either popped out or loosened.
I talked to the stealership and as usual, they cant hear it so i have to go with them for a ride and show it to them.
But if there is a solution, then i wouldnt mind taking the door off myself.
Talking of which, anyone has any instructions on how to remove the door panel?

I was driving home tonight from work and this noise was again driving me crazy. Sitting on the driver seat, i was pretty sure the noise was coming from the right passenger door or where the door meets the dash.
Funny thing, everytime the noise would sound i would look in that direction trying to pinpoint where it is coming from exactly, and it would stop.
So this became sort of a challenge to try to stare at the rattle monster right in his eyes.
Lo and behold, tonight i caught him red handed. Out of curiosity, i opened my overhead sunglass compartment, repositioned the sunglass and shut it tight.
I had vanquished the rattle monster !
I am so happy that i drove the rest of the way with a smile in my face. What a solid piece of truck !
