Wow, you might be the most unlucky person I have ever met if you have had all of those items fail on your 4Runner at your ripe old age of 21. Sounds like "case closed" then if you know the supercharger needs rebuilt. Why did you second guess yourself?
So you can go a couple of routes. First you can just get the replacement nose cone and replace that. It might solve your problem and requires the least amount of work but is expensive.
Second, buy the nose cone rebuild parts and rear bearings from rollingperformance.com. They have the front kits for $75 Rolling Performance Home. Rear bearings for $20 Rolling Performance Home. Coupler for $30 Rolling Performance.
That covers the front and rear bearings but leaves the rotor pack bearings and seals. I believe the rear bearings are Nachi 6203 C3 open x2 6203 Nachi Bearing 17x40x12 Open C3 Ball Bearings:Nachi-Bearings and can be bout at vxb.com. The seals are from Jon Bond Performance and $65 https://jonbondperformance.com/index.php?main_page=product_info&products_id=285.
That is pretty much it. You'll need oil that you can get from amazon or rolling perfomance.
Here is a good thread with info on the rebuild. http://www.toyota-4runner.org/3rd-g...-top-eaton-m62-complete-rebuild-write-up.html
Any chance that I can pick up the rear bearings from the dealership? I know the owner of the local dealership so I get all of my OEM stuff super cheap so I would like to get it all at once.
You will not find any internal bearings at the dealer. The best they can do is order a nose cone.

Any good write ups on how to do the rear bearings?
Eaton Supercharger Rebuilding- Removing Rear Needle Bearing by Jon Bond Performance - YouTube
This is how I did it. I bought a blind bearing puller w/ slide hamer from HF and modified it like in the video.
Ok so I just ordered a new TRD nose cone kit, and Rolling performance needle bearings. As far as the rotor pack bearings go why don't I see more people changing them? I cant find just a kit for those bearings like I can for the nose cone and needle bearings. My thoughts are that If I have it apart and they are old I should change them because they will put stress on the new components. so should I change them or just leave them be?
This is where I'm at as well. It's kind of a pain to change those out as the rotor plate is pretty sensitive and people have cracked theirs trying to press the bearings out. I'm thinking of just doing the rear and nose cone and see how it is after. If you break that plate you're kind of SOL.
Yeah and from what I have been finding out by talking to my friends who run these blowers on their cobalts and Chris at Rolling Power the rotor pack bearings are not meant to be replaced and if they have to be it is impossible to do it with out some very sophisticated specialty tools. Chris said that they most likely are not bad though so that is a little bit of a relief i guess. If you need to have them done though my buddy sent them to a shop that i cant remember the name of now but they specialize in rebuilding m series blowers, but it will cost you a cool 300+ to get it done there... :cry2:
