Remove panel below doors (2012)

I've noticed 2012's and before look to be lower to the ground than newer models. Is it possible to remove this (circled in red), and does it look good/bad if doing so?

No, it is not possible to remove that, unless you really like the Flinstone style floorboards..........I think a cutting torch could do it nicely.
 
Yes, its easy. Its the Trail Edition rocker panel mod. Those plastic rocker panel covers are removable. Then you can install the smaller Trail Edition rocker panels. The TE panels are available from Toyota or Shrockworks

Trail Edition Rocker Trim, 5th Gen 4Runner

Limiteds still have those. Toyota made the change on the 2014 SR5. Becasue the frames are the same, the limited and old SR5 rocker panels are interchangeable. SO you can buy the Toyota body parts from a 2014 Sr5 to replace the old style ones you show.
