I would like to remove the roof rack from my 2006 4Runner but the individual at the dealer parts/service center said it was a factory installed item so there is no way to plug the holes. The rails do come off and it seems to me that there should be a piece of weatherstipping to match the rest in the event that the rack was removed. I am a new 4Runner owner so if anyone has some insight on this subject, it would greatly be appreciated. By the way, the vehicle is outstanding!

I ordered my '04 SR5 without a roof rack. It wasn't a factory install but actually a port or dealer install. The stealer puts it on all the 4Runners by default so he was able to make the profit markup. I ordered mine so I was able to not get it installed in the first place. Not sure if it is still that way in '06 but the sales brochure should show it as an option or not. Search on Partznet or elsewhere (better, knowledgeable stealer) for the appropriate parts.

Good question. I was wondering the same thing.
Someone on the FJ Cruiser board mentioned that there is a factory trim piece available to cover where the roof rack mounts on the FJ. I don't have any more info than that. I would hope the 4Runner might have a similar way to cover the mounting holes, but I dunno.

The roof rack is an option on the SR5, but standard on the SE and Limited.
That's an awful complicated install for a dealer... I can't see the roof rack being dealer-installed unless the roof is pre-drilled at the factory. The dealer does put the crossbars together, but all that involves is sliding them into place on the rails and the installing the plastic trim pieces on the back end.
You need to find a dealer that knows what they're talking about here. Because it's an option on the SR5, then somewhere there is a part number for the rubber weatherstripping that would fill the slots in the absence of the roof rack. Your dealer was right about the holes, though - you'd have to fill them somehow (silicone?) before installing the rubber part.
Another source of info would be a body shop. They've got exploded diagrams of the whole truck with part numbers so that they can replace damaged parts. If you can at least get part numbers, then a Toyota dealer should be able to understand what you're talking about and order the parts.

Mine would have been a dealer install but it didn't happen. The roof is prefabbed for it.
The diagram on the Partznet site looks like it might just be small front and back inserts instead of a long single piece. I looked at mine. Sure enough, there is an ~5" long rectangular insert the width of the channel. All 4 look identical. Should be a dirt cheap thing to do, especially if you can get them from a dealer who is throwing them away after putting a rack on an SR5.
