Slight idle problem in park 1996

Well this is what I have done, bought this 1996 4runner an the engine was sounding very smooth. But I had one problem, I was adding 16oz of coolant everyday.. I found a leak on the head caskets, replaced head caskets, intake caskets, belts, timing belt, water pump, knock sensors, fuel injectors, pvc valve, an hoses that looked bad.
Start right up an now there is a semi slight rough idle, took it to auto one with the CEL they gave me the codes that 2,4,6, cylinder miss firing. Well the engine does not sound like 3 of the cylinders are misfiring, maybe 1 of them, I still have some power.
I checked for vacuum leaks and replaced all caskets with no results.
Any one with some ideas?

There are lots of components that can cause a rough idle/misfire. You have the timing, coil packs, spark plug wires, spark plugs. Bad/dirty maf, bad battery, alternator, or wiring too and from all power components. Bad wiring too injectors, bad injectors, ect.....

First you want to go over what you did. Since you did timing belt you want to make sure the marks are still lined up good. Then recheck all wiring, pull each plug connected to the wire and make sure you physically see them firing. Check injectors wiring, if you have a mechanics stethoscope you can listen to each injector to see if they are clicking and firing.

The main goal is too triple check everything. Usually something like this is just something left unhooked or needs removed and reconnected, or you have a failed injector, plug, wire, maf, coil, alt, batt, ect....
 
Sounds like you have low compression on a whole bank... New head bolts with the head gasket ? Sure the head wasn't warped causing the leaking head gasket ?
 
Yes I put in new headbolts and had the heads machined one side was warped. The other side was good but had it machined anyways
