Was it a change in suppliers, or is it an actual design change?

If the latter, does the design change eradicate the head gasket problems seen in the early 1grfe?

How much did shops charge you to do the head gaskets?

Unknown what the reasoning behind the supersession is. It's a bit odd that '03~'05 1GR-FE's installed in 4Runners seem to be the ones that have the most common headgasket issues in between 80~150k; it's also interesting that the part number supersedes in '05.

Unfortunately we as a community don't have enough data, nor have I had the opportunity to replace headgaskets on a 4th gen to compare them.

It's okay, I don't have new ones to compare it with anyways. If you want you could have the tech take pictures of the old vs. the new. Wouldn't hurt for the forum.
