^ Here's a link/downloadable pdf file for the whole back window diagram. Back window failure is a common occurrence, i used this to help fix mine. It was as simple as just replacing the motor/relay though. If you need more help, just ask! If I can't help, someone will be able to!
ps- The window lock button on the drive console will lock the rear window switch, just like it does the regular window buttons. So, just double check that too.

Since it works from the console button, if the contacts or whole key/switch thing doesn't seem to be the problem, then it seems like it would have to be the wires to and from that key/switch.
When my rear window up-relay was going out, it got to the point where it wasn't working most of the time from the rear key switch, but would with the truck on using the console switch. I believe even with a good battery, you often have a bit more voltage when the truck is running. It doesn't sound like that's your problem, but I wanted to mention it.
I just got my 94 running. Tailgate window isn't working. I've replaced out the switch and the relay module. Now when pushing up on the switch the relay beeps but no movement in the window. Now I'm going to start working on the wiring. Sounds like the tailgate window is a notorious problem. Good luck with your fix and let us know.

There's lots of things that can go on with the back window, but the OP has a huge advantage in that it's working fine from one of the switches.
OTOH, beeping only happens occasionally. I've owned mine nearly 10 years, and only first ever heard a beeping a month ago. That was with the tailgate not all the way closed on one side.
Other things to check are the locked sensor and the rear wiper sensor (never had a problem with either, but I've heard they can be problematic). If a quick check doesn't fix it, start with a wiring diagram and start checking off things as you test them.

Don't throw parts and money at a problem. Understand the schematic and how the system works. Verify that a part is really broken before fixing it or replacing it. inspect your wiring.
Wire could be broken where it flexes between body and tailgate.
You did not say what engine you have. If you do not have the schematic but have a 22R-E, chances are yours will be wired same as first-gen 4Runner with 22R-E. like below ...
Console lock does not affect tailgate key rear window control, although I would like to rewire mine so it does. Extra measure to prevent accidental opening IF key switch shorts.

So my window rolls down with the key but not the button. Next time I go to the junk yard I'm getting the relay, I was told it was inside the driver door, but where's this lock button so I can try that first?

Mine would work with the key and not the switch at first also. I pulled the switch out, cleaned the contact points, put it back and it worked like a charm

Yea it had the lock button but it didn't do any thing, I'm gonna try pulling it out and cleaning it, if that doesn't work then I guess I'm pulling the relay

AZGurl, I have an 86.
Schematic is below. Verify first before replacing parts
You have power to Pin 8? Tailgate key does not need power at 8 to work (works even with ignition off), but console switch does (only works if IGN is on, hence power at pin 8).
Test the relay:
With everything connected as it should, short pin 5 (red with yellow stripe) to ground. Window should go up.
Short pin 4 (green with yellow stripe) to ground. Window should go up.
If above works, problem is in switch, or wiring to the switch and to ground. Remember that in the past 27 years, someone may have spilled coffee, soda or beer, on those switches.
If you have power at Pin 8 and above does not work, then suspect the relay. Relay pin example shown below...

I was cleaning out the interior of my 89, and then went to a touch free automatic car wash, and between those two things my rear window wont respond to the center console switch. It works perfectly with the key in the rear door but something happened.
I tried toggling the rear window lock button next to the up and down controls with no luck, I turned on the rear windshield wiper and let it do a couple passes and return to its seat, no luck. It must be electrical.
