I'm looking at replacing the thermostat and seeing that the price is $45!! (autozone.com). This is the only option and it is the complete housing. Is this the only way you can replace it?

Stuff like this I would not get at autozone. Cooling is a vital part of the engine. Do not go the autozone route. Yeah thermostat is a basic element but getting this at the dealer will not break the bank. Plus seems pretty cheap to me still even going oem.

I have found that Toyota Parts - Wholesale Toyota Parts direct from Village Toyota | Village Toyota Parts is a great website to use for parts reference, their information is similar to what a parts counter guy is going to pull up. Also their prices aren't too bad either.
