Have a 2005 4runner sr5 v6 4WD, needs front axel shafts. car has 150k miles. Factory shafts are about $350 each or I can get them from Car Parts Warehouse for $60 each with lifetime warranty. I work for an Audi dealer and talked to parts manager at out Toyota store and he said go with aftermarket instaed. He said they use them all the time with no issues..Your thoughts???

Dont sweat it, and there are actually quite a few different grades of parts. I went with the NAPA shafts a couple of years ago. Now I am really fond of partsgeek.com they provide quite a few options on most parts, and you can find a good mid-grade.
The thing is there are really not many OEM parts....you car is manufactured by Toyota with parts and entire systems from suppliers ! That "toyota" OEM shaft is probably not made by Toyota anyway.
If you do use partsgeek the thing with them is multiple warehouses, the shipping charges can really differ and not all parts are at all warehouses.

This. And if you wheel, anything less than OEM I would be concerned with based on what I've read. Even though Toyota may not make their own axles, they do have specifications for their supplier that other aftermarket axles may not meet.

A company that rebuilds Toyota OEM axles. They won't take aftermarket cores.
