Tundra Brake Upgrade

It took me two cycles of ABS activation then bleeding to get back to a good feeling pedal with the larger Tundra calipers. The 01/02 brake system likely has the same challenge as my '99, despite the different design. There is no way to activate the ABS via OBD-II or similar - the factory tool plugged directly into the ABS system, so you just have to get out on some dirt, etc. and get an ABS activation.

There is no scanner that can cycle the ABS on a 3rd gen 4Runner. The ABS system is just not connected to the OBD system at all.

Then what does the dealer do? They said they use the computer to cycle the abs fluid too. There's the driving method to activate it but there must be a computerized way

Not on a 3rd gen. You have to plug directly into the ABS unit. Anything they deal with from the last 20+ years will be done via the OBD-II port, so that's the answer they are giving you.

So there's no way to plug in directly to that? I've seen some people literally loosen the brake line fittings on the abs module while stepping on the pedal to squirt some out that way but that doesn't seem very official

Yes, there is a factory tool for it that plugs directly into the ABS module in the engine bay. I imagine by this point most dealers have gotten rid of those (now ancient) tools.

Bleeding externally might help, but there are internal accumulators and components that also need to get 'exercised' to bleed trapped bubbles.

Why would you bleed first, then try to skid to trigger ABS, then bleed again? Why not start by actuating ABS then bleed once?
