Water Leak near tailgate seal - 2003 SR5

I know there is a similar post on this topic (which I have contributed to) but I think this may be a separate issue; therefore, the new thread:

Any input/experience would be appreciated.

Whenever it rains, water accumulates inside the tailgate rubber seal but only at the bottom. There is no moisture at all where the seal is vertical. I am still trying to troubleshoot it. My next test is to see whether it accumulates when the vehicle just sits in the rain or if it happens only when/after driving. If it only happens while driving it the water may be coming in between the seal and the body. If it happens while stationary, I think it may be coming from inside the tailgate (between the gray plastic and the metal on the tailgate in the last photo) The tailgate drain holes are clear. I also wonder if the seal between the rubber and the metal tailgate is tight enough. I opened the tailgate window and closed the tailgate onto a piece of paper and it came out quite easily. I wonder if it's not closing tight enough. Thanks in advance.

Looks like the tear in the weather seal is the culprit. I wouldn't think much of it, unless it's causing problems.
 
check the seal at the bottom of your rear window, at the corners of the seal there are holes that they need to be patched
