Which parts are interchangeable?

Most things should be. Be careful on the color of seats and interior things, though I don't think there were too many choices with the 4runner.

Some minor things I've observed that changed in the Gen 2's:
Longer roof rack rails came in ~93
Rear high taillight and indented rear wing ~93
Possibly cat changing to weld on and different path ~93?

There's also some minor differences with CA models, but it's basically some extra emissions stuff plus probably a different ECU for it.

The wheels should work if they are the same diameter rims or larger. I hoped to put my 15" SR5 wheel (with newer tires) from my '92 onto the '98 that had 16" wheels. But it turned out that just like how my '92 had beefed up brakes (from either the SR5 package or tow package, thus needing the 15" wheels instead of the lower end ones), the '98 had beefed up brakes that needed the 16" wheels.

I also tried a set of mounted studded tires from a Chevy or something one time. But the offset didn't fit over the brakes (forget if this was on the '92 or '98).

For many parts you could pull up an autostore like o'reilys and check. These days if going to a pick-n-pull, I take some pictures of what I need on my iPhone first. In this last trip out of 5 '90-'95's, only one had a radiator like my factory one. But that's likely more because it's a common aftermarket replacement if it goes bad.
 
I have a 93 sr5. I can buy some stuff off of a 95 sr5. Wheels, seats, etc.

Are those interchangeable?

The 90' to 95' 4runners are all 2nd gen and 99% all interchangeable. You may have to convert the whole thing ie. front grill and headlights or such.
